Jarvey Gayoso calmly converted a penalty in the 60th minute, followed by the header from team captain Daisuke Sato in the 88th minute to seal the victory.
The Filipino booters claimed three points to place fourth in Group B.
The Philippines will return home to face seven-time champions Thailand on Tuesday at the New Clark City Athletics Stadium in Capas, Tarlac.
